I think so. All the 2D Nintendo games for the DS have been developed by other companies - Tingle's Rosy Rupeeland by Vanpool, Super Princess Peach by Tose, Kirby games by Flagship and HAL, etc. Zelda is 3D, New Super Mario Bros maybe 2D gameplay but the graphics are either 3D or pre-rendered sprites. On the GBA I don't think they developed a single game in-house except for the ports of the Mario games (reused graphics) and Mario Kart (pre-rendered sprites), so no 2D there either. Seems to me like they kicked out all their 2D artists when the N64 came along. Shame, that.

Better examples: Warioland 4, Metroid Fusion, Zero Mission, Zelda: the Minish Cap. Those GBA games had nice graphics! Oh, and do WarioWare and Rhythm Tengoku count? ;)
Oh, and don't forget Metroid Dread, I believe it's still being worked on.
Ah yeah, I forgot about the Metroids. Which is odd since I was playing one of them shortly before posting this thread. Minish Cap is Capcom/Flagship though.
And interestingly all the GBA games you list were developed by Nintendo R&D1, not the main EAD division, and since R&D1 was incorporated into EAD in 2005 they certainly haven't made any more 2D games.
Metroid Dread is apparently cancelled though. Maybe R&D1's sprite artists jumped ship in '05 rather than joining EAD, leaving the game incomplete, and that's why nothing came of it. Maybe.

If by 2D you mean sprites, then yah. Unfortunately sprites are becoming harder and harder to deal with when creating games due to the amount of work involved compared to using a 3D character.

Fuck Nintendo for messing up R&D1. They've created my favorite games on the GBA, and now we don't hear anything from them. They really put love in their games, and that's something rarely seen nowadays. Now I understand why they didn't make the last 2D Wario game (that sucked) on the DS.
