オタク is correct.
You'd never use ｦ or を for the honorific prefix "o-", anyway. You'd always use an "o" character, お or オ, for that. The "wo" character is used for the grammatical element (particle) "wo/o".
You'd be correct if we were talking about standard japanese, but we aren't. In online slang, "ｦﾀｸ" is a pretty popular spelling. "ｵﾀｸ" is technically the correct one, though, but misspellings are teh funnay everywhere.
円は読み方はenだけど、書くときはYenと書くように、

The pronounciation of 円 is actually en, but it's written out as "yen", it's the remnants of Japanese from about 100 years ago.
Since late-Edo until the Meiji period it was written as "をたく".
In English that'd be Wotaku.

It was also in that time that you'd get ゑ （we) and ゐ （wi) I think. Those characters are now no longer in common use. There is a particular anime director who decided to use the obscure ヰ(katakana of ゐ) in his name, it's possible that's the kana they used ages ago - カサヰケンイチ (Kasai Ken'ichi)
Another use of o -> wo might be in the name かをる Kaworu (Kaoru). Wasn't there a character like that in Eva? Reminds me of using "ho" for "o" like in なほこ (Nahoko) for なおこ (Naoko) though I think it's a bit different.

I looked at wikipedia, and there is no hiragana for "ye". Can you please explain? ^^ The only "ye" I found was 「イェ」in katakana...but that's "i" and a small "e"

That's a tough question, indeed.
First of all, we should know kana and its sound didn't match 1:1. Even todays, 「ん」 is pronounced "n", "m", "ng".
Next we must learn the history of sounds.
Hiragana was invented in Heian era, so they already didn't need to distinguish "ye" and "we". That's why hiragana for "ye" was only 「え」,「ゑ」 and 「へ」. (Todays, 「え」 and 「へ」are left.)
ANSWER: There's no hiragana for "ye". 「ゑ」is ok. 「え」is not wrong.
But if manyougana(Nara era description, kanji itself) or hentaigana (unofficial kana) are allowed, it would be 「江」 or 「要」 or its simplifications.

The only time you see "otaku" written down in "Densha Otoko" is when you see excerpts from the posts made in the thread - and yes, it is then written as ｦﾀｸ or just ｦﾀ. However, correct me if I'm wrong, but wouldn't posts in an online forum mean that this was "online slang Japanese", instead of "standard Japanese"?
