I've only seen the wallmart episode of the most recent season so far, and I thought it was funny.
I don't see South Park losing it's humor or appeal, I think it's changed a lot as it's gone on to remain hillarious for different reasons than when it started. It's great as a humorous and insane social commentary show that doesn't take itself too seriously, and can have new episodes come out fast enough that the jokes are still timely.
I liked the Timmy episode best.

When South Park started off, there were tons of easy targets. Gay people, racism, religion, etc etc, but they could only harp on those in themselves for so long. Newer episodes are more about more current phenomena, and better stroy wriiting and animation allow for more ambitious plots making them a bit more complex. Rather than make fun of one thing throughout the whole episode, they spoof various things at once.
My favorites are the Chinpokomon and Towlie Episode. Simpsons did it, Ninja weapons, Lord of the Rings, and the Korn Halloween special were great too.

Has anyone else seen the Scientology episode? It startled the hell out of my roomate, while I mostly smiled, because I had already heard about it.

Scott Tenorman Must Die was totally the best episode, on account of being really funny all the way through.
I kinda stopped watching after a season or so of current events / parody episodes, because yeah. The stem cell episode deserves an hounorable mention, though, just for the line "just like these foetuses, I wasn't born yesterday".
